In ''[[Pokémon Masters EX]]'', Lyra and a [[Chikorita]] appeared as a playable sync pair that could be recruited at random through the game's Sync Pair Scout feature. Lyra's Chikorita could evolve into a Bayleef and then Meganium through Sync Pair Stories in which she battled [[Thorton]] and [[Nate/Rosa|Rosa]], respectively. There were also several variants of her paired with different Pokémon that were available through the Sync Pair Scout during limited time periods: the Summer 2020 variant paired with Jigglypuff was first made available in July 2020, a Sygna Suit variant paired with [[Celebi]] was first made available in June 2022, a variation using her normal outfit paired with [[Vaporeon]] that was first made available in November 2022 and a Special Costume variant (featuring her in a [[Team Rocket]] Grunt's uniform) paired with [[Phanpy]] was first made available in April 2023. Her appearance in this game was based on the non-playable version of the character, as she made reference to her grandparents and her Marill.

She was featured in her summer outfit during the "Summer Superstars" Story Event, in which she attended a music festival in with [[Scottie/Bettie]] and [[Steven Stone]], and the three of them ended up working together to win the Pasio Superstar Competition. They were appointed as promotional representatives of Pasio as the award for their victory. She was also featured in her Sygna Suit during the Johto chapter of the Villain Arc, in which she helped in the effort against [[Team Rocket]]. She, Ethan and Kris had each obtained a Legendary Pokémon and a matching sygna suit for this effort. During the battles against Team Rocket, Lyra and Kris stayed behind to battle [[Ariana]]. Lyra later played a role in the Special Costume Event "Solve the Case", in which she took part in a special mystery game that was being hosted by [[Lear]], only for [[Guzma]]'s [[Goliospod]] to be stolen for real in the process. Once it turned out that the thief was targeting members of evil organizations, Lyra donned a Team Rocket outfit to act as a decoy and successfully drew out the thief.
